Length of mounting bolts

We switched rear ends on my son's pulling tractor over the weekend. I was not paying attention to the length of the 4 bolts holding the front and their position. Two seem to be about 1/8 in longer. Is there any danger of them sticking too far in and contacting a gear?

The upper bolts are stated as 3/4" long and the lower bolts 7/8" long. The lower ones take the greater load. If I recall correctly, the threaded holes in the Tranny are blind.
